This also isn’t the first time he tried this, especially since during his first term he tried to withhold funding since it “benefitted mostly local transit users” .
It is currently unknown what is going to happen as the first TBMs are almost ready to be shipped and the Portal Bridge and other preliminary projects are rapidly approaching completion. For now, as long as workers are on site and progress continues to advance, business will continue per usual.

President Donald Trump on Wednesday said his administration on Thursday had “terminated” funding for Gateway, a project that includes two new tunnels under the Hudson River and is considered the most urgent infrastructure project in the country. During a White House press conference, Trump said his administration had used the federal shutdown to kill federally funded projects, particularly in Democratic states, including the $16 billion tunnel program. But, as Politico reported, the Transportation Department has no current plans to end the program, and construction continues.

and Secretary Sean Duffy reiterated earlier this month that the administration is “not trying to shut down these projects.”
Duffy is another clown, and all his actions have also amounted to hot air concerning NY stuff, mainly congestion pricing.
Also, considering the tyrant in power tends to overstep his subordinates, I’d still tread with caution regarding Gateway despite Duffy’s “reassurances”.
It is clear to anyone with half a brain that Duffy is lying to the president.

Notable things include the removal of the temporary structures construction equipment use to access portions of the bridge. We’re definitely on the home stretch since this indicates major construction is winding down and the tracks look great - the ballast’s tamped, signals installed, and it looks almost ready to have trains run on it.
